The Gut-Brain Highway: What the Microbiome Research Actually Says About Mood, Cognition and Behaviour
The gut-brain axis has gone from an obscure corner of neurogastroenterology to one of the most aggressively marketed wellness concepts in the space of a decade. The underlying science is genuinely fascinating. What has been layered on top of it by the supplement industry is not.

The human gut contains approximately 100 trillion microorganisms — bacteria, viruses, fungi, and archaea — collectively known as the gut microbiome. This community of organisms, whose collective genetic material vastly exceeds the human genome in complexity, is not merely a digestive accessory. It produces neurotransmitters including serotonin (approximately 90-95% of the body’s serotonin is produced in the gut), synthesises vitamins, regulates immune function, modulates inflammation, and communicates with the brain via the vagus nerve, the enteric nervous system, and circulating signalling molecules in a bidirectional communication pathway that researchers have labelled the gut-brain axis.

The implications of this research are genuinely significant and genuinely poorly communicated in the popular sphere. The gut microbiome does appear to influence mood, anxiety, cognitive function, and behaviour through mechanisms that are now reasonably well understood at the basic science level. The specific interventions that reliably and durably improve microbiome composition and its downstream effects on brain function are considerably less impressive than the probiotic supplement industry would prefer you to believe. And the gap between what the peer-reviewed science shows and what the wellness industry markets as established fact is, in this domain, particularly large.

“The gut is the second brain.” The phrase, coined by Michael Gershon in his 1998 book of the same name, has been so thoroughly co-opted by supplement marketing that its scientific content has been largely obscured. The enteric nervous system — 500 million neurons lining the gastrointestinal tract — is real. What it means for your probiotic purchase is a different question entirely.

The Legitimate Science
  • The gut-brain axis is real: vagal nerve stimulation studies, germ-free animal research, and human observational studies all confirm bidirectional communication between gut microbiome composition and brain function, mood, and behaviour.
  • Dietary interventions that increase microbiome diversity — particularly increased fibre, fermented food consumption, and reduced ultra-processed food intake — show modest but consistent associations with improved mood and reduced anxiety in observational research.
  • The SMILES trial (2017): a dietary intervention study showing that switching to a Mediterranean-style diet produced greater improvements in depression symptoms than social support in a randomised controlled trial — one of the first RCTs to demonstrate dietary intervention efficacy for depression.
  • Specific probiotic strains (particularly Lactobacillus and Bifidobacterium species) show modest positive effects on anxiety and depression measures in some controlled trials, with effect sizes in the small-to-moderate range.
Where the Industry Outpaces the Evidence
  • Most commercial probiotic products contain strains and doses with limited specific evidence for their claimed benefits, and the regulatory framework for probiotic health claims is considerably more permissive than for pharmaceutical claims.
  • The microbiome is highly individual: the same probiotic strain produces substantially different colonisation and effect profiles across different individuals, making population-level claims about specific products particularly unreliable.
  • Transient colonisation: most orally ingested probiotic bacteria do not permanently colonise the gut and produce effects only while being consumed, reverting after cessation — a finding that undermines the cure narrative and supports the ongoing subscription model.
  • The most robust evidence for microbiome-mediated mood improvement comes from dietary pattern changes (increased fibre, fermented foods, reduced ultra-processed) rather than probiotic supplementation — which has significantly lower commercial value than the supplement market it competes against.
The Kong Verdict

The gut-brain axis is a legitimate and genuinely fascinating area of neuroscience with real implications for mood, cognition, and behaviour. The evidence-based interventions for optimising it are substantially less commercially exciting than the supplement industry implies: a diet high in diverse plant fibres, fermented foods, and minimal ultra-processed products is the intervention with the most consistent and most durable evidence for microbiome diversity and gut-brain signalling quality. Specific probiotic supplements may provide modest additional benefit for specific conditions in specific individuals. The idea that a probiotic supplement is an effective substitute for a poor diet is not supported by any serious body of research — but it is an enormously profitable claim to make to people who would rather swallow a capsule than change their eating patterns.

Evidence-Based Gut-Brain Optimisation

  • Dietary diversity is the primary lever. Microbiome diversity — consistently associated with better health outcomes — is most reliably increased by dietary plant diversity: the variety of different plant species consumed, rather than the volume of any particular one. The “30 plants a week” target, while somewhat arbitrary in its precision, captures the right principle: broad, varied plant food consumption produces broader, more diverse microbiome populations.
  • Fermented foods over probiotic supplements. The evidence for fermented food consumption (yoghurt, kefir, kimchi, sauerkraut, kombucha) on microbiome diversity is more consistent than for specific probiotic supplements, and the food matrix in which the organisms are delivered appears to matter for colonisation. Stanford research by Sonnenburg and Gardner showed that a high-fermented-food diet produced greater microbiome diversity and reductions in inflammatory markers than a high-fibre diet over a 10-week period.
  • Reduce ultra-processed food as a primary priority. The microbiome is highly sensitive to emulsifiers, artificial sweeteners, and the low-fibre high-refined-carbohydrate profile of ultra-processed foods. Multiple studies show that shifts from whole-food to ultra-processed diets produce rapid, measurable, and negative changes in microbiome composition and gut barrier integrity. This is the dietary intervention with the most consistent evidence for microbiome improvement — and it requires no supplements.
  • Vagal nerve tone as a gut-brain intervention. The vagus nerve is the primary physical conduit of gut-brain communication. Practices that increase vagal tone — slow diaphragmatic breathing, cold exposure, exercise, singing, and gargling — improve the quality of gut-brain signalling independently of microbiome composition. This is an underused and entirely free intervention with broader evidence than most supplements.

    Count the number of distinct plant species you consumed last week. Include vegetables, fruits, legumes, nuts, seeds, herbs, and spices as separate species. The average in Western countries is approximately 8-10. The 30-plants target is ambitious but achievable with deliberate variety. This week: add five plants you did not consume last week. Not five servings of existing plants — five new species. Herbs and spices count and are the easiest addition.

    Your gut microbiome is not a problem to be solved with a supplement. It is an ecosystem to be cultivated with the same variety, consistency, and care that any ecosystem requires — through the food that you eat, every day, over years. No capsule replicates that. None will.
